Johor FC was founded in 1972 under the name of Perbadanan Kemajuan Ekonomi Negeri Johor FC (PKENJ FC). The club started out playing in the local Johor Bahru Football Association League and was a regular winner of the competition.

In 1988 the team qualified for the FAM Cup, winning the competition in 1994 and 1995, and finishing runner-up in 1996 in a golden era for the club. Between 1997-2001 the club played in the second division, the Malaysian Premier League, winning the competition in 2001 and earning promotion to the Malaysian Super League.
